Prerequisites


Basic molecular biology and some familiarity with command line or R recommended.

Day 1: Introduction to RNA-Seq and Data Quality Control
  • Overview of RNA-Seq technology and applications
  • Raw data formats and metadata
  • Quality assessment using FastQC and MultiQC
Day 2: Read Trimming and Alignment
  • Adapter trimming and filtering (Trimmomatic, Cutadapt)
  • Aligning reads to reference genome/transcriptome (HISAT2, STAR)
Day 3: Quantification of Gene Expression
  • Counting reads mapped to genes (featureCounts, HTSeq)
  • Alternative: Alignment-free quantification (Salmon, Kallisto)
Day 4: Differential Expression Analysis
  • Statistical models for differential expression (DESeq2, edgeR)
  • Data normalization and visualization (PCA, heatmaps)
Day 5: Functional Enrichment and Pathway Analysis
  • Gene Ontology (GO) enrichment and KEGG pathway analysis
  • Tools: clusterProfiler, DAVID, GSEA
Day 6: Transcript Isoform and Alternative Splicing Analysis
  • Detecting isoforms and splicing events (StringTie, rMATS)
  • Visualizing splicing patterns
Day 7: Project Presentation and Advanced Topics
  • Participants present mini-projects
  • Discussion on single-cell RNA-Seq, integration with other omics
