Day 1: Introduction to RNA-Seq and Data Quality Control
- Overview of RNA-Seq technology and applications
- Raw data formats and metadata
- Quality assessment using FastQC and MultiQC
- Adapter trimming and filtering (Trimmomatic, Cutadapt)
- Aligning reads to reference genome/transcriptome (HISAT2, STAR)
- Counting reads mapped to genes (featureCounts, HTSeq)
- Alternative: Alignment-free quantification (Salmon, Kallisto)
- Statistical models for differential expression (DESeq2, edgeR)
- Data normalization and visualization (PCA, heatmaps)
- Gene Ontology (GO) enrichment and KEGG pathway analysis
- Tools: clusterProfiler, DAVID, GSEA
- Detecting isoforms and splicing events (StringTie, rMATS)
- Visualizing splicing patterns
