Day 1: Introduction to Genomics and Data Types

- Quality control of raw data
- Principles of genome assembly (de novo and reference-based)
- Assembly algorithms and software (SPAdes, Canu)
- Structural annotation: gene prediction tools (Augustus, Prokka)
- Functional annotation: assigning gene functions using BLAST, InterProScan
- Genome alignment and synteny analysis
- Tools: Mauve, MUMmer
- SNPs, indels, and structural variations
- Variant calling pipelines (GATK, FreeBayes)
